I talked to dj who is the owner of audioque.  We went over some things and he seems to think I'm ok where I have everything set.  He says the light comes on with the change of frequencies because it is a sensitive circuit within the amp.  As long as the light isn't on solid I'm ok.  Gonna run it the way it is for a while and see how the subs hold up.  If I continue to have issues I will unstrap them and run 1 amp per sub @ 1 ohm each.

Pulled out my wmd2's to finally do the recone I've been waiting to do.  Put in a pair of 15 inch memphis m3's for the time, until recone is done.  Guess I'll be speeding up the process.  Unstrapped my amps and ran them 1 per sub @ 1 ohm.  Broke them in for about a week.  First time I gave them 1kw each the coil went on one of them.  Funny thing is that they didn't put out half the sound the wmd2's were.  Thought memphis was supposed to be good subs.

Decided to check out my sounds with an O-Scope.  1st picture is output of the amp 1kw per sub, it shows the clipping.  2nd pic is the same part of the song, but at half volume.  The signal checks good all the way from the HU to the amp input, but the output of the amps are clipping.  What are the odds of getting 2 bad amps?

The odds of getting 2 "bad" amps out of a production run that went through quality control from a large company like AQ is very low. I would guess that your amps are functioning as they were designed to. Why they are so prone to clipping when your trying to get their rated wattage I don't know.

Haha, poor Memphis subs.
